Flintoff, 30, is three weeks into a recovery programme after a side strain.
Watkinson told BBC Radio Lancashire: "He's just starting his batting, and into next week he'll start the bowling.
"That's with a view to a second-team game around 10 days from now, it's a day by day thing but he's feeling really good."
The all-rounder's latest injury set-back has already seen him ruled out of the Test series against New Zealand and the one-day series which starts on 15 June.
With participation in Lancashire's Twenty20 group matches unlikely, Flintoff's last chance of playing in a first-class fixture before the start of England's Test series against South Africa will be the Championship match at Sussex on 29 June.
Watkinson gave an insight into Flintoff's recovery regime: "You see him on the exercise bike and the treadmill, where he seems to have been a permanent feature.
"He's worked very hard at that and is very committed," Watkinson added.
"He's started his batting programme, which goes alongside his bowling, so he can get back in top form as soon as possible.
"He'll be turning his arm over tomorrow [Wednesday] just on walk-throughs, and we'll see how he is the day after."
